The Spanish star and World Cup winner spent four seasons with the club as its first captain. He plans to continue playing, but has not said where.
Villa departs after scoring 80 goals in 124 MLS appearances for NYCFC. He paid tribute to virtually everyone associated with the franchise, as well as to the team's fans in a video on YouTube.
He was an MLS All-Star each of his first three seasons and won the 2016 Landon Donovan MLS MVP after scoring 23 goals.
This season, Villa battled injuries for the first time in his four-year stay in MLS but was as productive as ever.
He scored 14 goals in 23 games as NYCFC finished third in the Eastern Conference.
Villa will announce the next stop in his career in the coming days.
